BrainParser for Windows is a collection of tools for MRI T1 brain image segmentation in the Windows environment. It helps construct a complete pipeline with several preprocessing and postprocessing functions besides our core brain segmentation. Users can customize the pipeline according to the spatial variances between the input data and the provided reference volume in the model.

The syntax of BrainParser is:
BP config_file input_directory output_directory temp_directory

The compatible format of the input volumes is Analyze 7.5, i.e., pairs of .img and .hdr files. Be sure that all your input volume files are in this directory and only these files have the .img extension in this directory. The final results produced by the last module in the configured pipeline will be in the output_directory.
