Using a MasterDataRow file allows you to call the program just one time, but have it process several files, creating filtered versions of each pair of input files.

This information is used to read full-length Synopsis/First Hits files, create filtered versions of those files based on DataRowNumber or Scan/Charge/Peptide, then filter the mzXML file using the filtered Synopsis/First Hits file. Note that DataRowNumber (aka HitNum) is the value present in the first column of a Synopsis/First Hits file.
