GC/MS based metabolome data analysis made easy. MetaQuant is a Java based program for the automatic and accurate quantification of GC/MS based metabolome data. In contrast to other programs MetaQuant is able to quantify hundreds of substances simultaneously without manual intervention. The integration of a self-acting calibration function allows the parallel and fast calibration for several metabolites. Finally, MetaQuant is able to import GC/MS data in the common NetCDF format and to export the results of the quantification into Microsoft Excel format.

MetaQuant Features:
1. Import of GC/MS data in a particular CSV or netCDF format
2. Automatic, lab tested peak recognition and peak integration algorithms
3. Automatic calibration function
4. Different regression algorithms
5. Usage of retention times or retention indices for compound definition, calibration and analysis
6. Quantification with or without prior calibration
7. Improved peak analysis correction functions with possibility of summarization and manual integration
8. Export of quantification results into MS-Excel, XML , CSV and SBML file format
9. Graphical Batch-Analysis with possibility of analysis comparison
10. Powerful commandline-based Batch-Analysis with or without MetaQuant config file (.mcfg)
11. Commandline analysis creates a MetaQuant result file (.mres), which can be opened with the GUI version
12. Compound classification options (e. g. KEGG, CAS)
13. Internal standard can be described on preferences panel leading to normalized peak areas
14. Easier calibration with equimolar mixes
MetaQuant currently supports two file formats to read GC/MS files. The most commonly used format is the netCDF format. NetCDF is a universal file format, which is adapted for MS purposes. For example GC/MS devices from Finnigan allow a direct export to a netCDF file. It is possible to load high resolution netCDF files in MetaQuant, too.
